We have done this several times, and our children were always accepted with no problem. Many people in our church do, or have in the past, send their children to private schools run by other denominations. There's never been an issue.
We've joined homeschool organizations where you have to sign a statement of faith. Some of them specify that you believe in three persons of the trinity. We put a notation in there that we believe in three manifestations, but not three separate people. We were accepted with no problem.... actually, the president sent a note back that that's what they believe, too.
I know that wasn't the total point of your post, but just wanted to clear that part up.
