However, here is a thought. In the beginning refers to an event that happened millions of years ago. Since that beginning the earth then has been terra formed over and over and man re-made over and over

That's a good observation. There has been a series of Mass Extinctions over the history of the planet. After each Mass Extinction event we see life rebounding, adapted to new and changed conditions ('terra formed' conditions).
