No. You may be thinking of the older "Super Best Friends" episode. There "Mohammad" was portrayed in a "begin" fashion as one of the leaders of the world's religions and was thus a "Super Best Friend."
In the recent two-part episode, Tom Cruise and all of the Hollywood actors and singers who have been "mocked" on South Park over the years come up with a plan - First to sue the "city" of South Park; and then to kidnap "Mohammad" for his "goo" that makes him impervious to ridicule.
The "goo" thing was some sort of mocking of Scientology that I didn't quite follow.
Anyhow, in order to "save the town" the boys deliver "Mohammad" up to Tom Cruise and Hollywood - but "Mohammad" is dressed in a silly looking "bear mascot" costume so as to avoid offending Muslims. ... right.
Then, the little red headed and freckled kids ("Gingers") get involved - they're the "real terrorists" and they "swipe" "Mohammad" from the Hollywood people. Turns out everybody's been making fun of red headed and freckled kids too.
When the "Gingers" have "Mohammad" unmasked - it turns out that it's actually Santa Claus in the bear costume - the boys having done something that I didn't quite follow to "protect" the "real" "Mohammad."
