A lot of people think "Mother Mary" is a catholic reference to the "Virgin Mary." But Paul McCartney's mother's name was "Mary" and she died of cancer when he was 14.
Nearing the end of the Beatles' existence, there was a lot of infighting in the band. Paul had a dream one night and his mother was in the dream. Throughout the dream, she kept saying, "Paul, just let it be, let it be." It was something that she had told him as a child.
So hence the song "Let It Be" and the words, "When I find myself in times of trouble, Mother Mary comes to me, speaking words of wisdom, let it be."

I heard Paul tell this story in an interview...
